Yes. The operating airline pays the FFP for the miles. SQ doesn't pay for miles on any program (including Kris Flyer) on the cheapest economy fares. Other FFPs wont give any miles since they aren't paid anything for them.
Note that if booking online SQ website does clearly indicate whether fare is mileage earning or not.
