Interesting. On my cruise, I met an AA pilot who flies routes such as GYE on the Airbus, I think he said it was the A300, of which they only have 34.
As for where to fly in/out, we flew to GYE which meant a nonstop to Baltra. On the return, we went to UIO, with a quick stop in GYE. Given that UIO is a far more interesting tourist city than GYE, the stop is not a big deal. I would encourage spending time in UIO. For us, GYE was a stop of about 7 or 8 hours, and we saw little other than the hotel and airport.
