i would only fly into laguardia if i was arriving at an off hour. if it is an offhour, laguardia is the best because the cab ride into the city is lightening quick. otherwise, public trains via JFK and EWR are your best bet.
I've got to disagree with you on this, fly co. I have consistently found LGA to be the easiest and quickest for access to Manhattan (be it by taxi or public transportation). I can see JFK being the best option if your final destination happens to be Penn Station -- say, to see the Kincks or Rangers. And many people on the west side swear by EWR, but in the couple of times I flew into EWR, I found that the AirTrain to the NJT to the subway transfer was no quicker or easier, even to the west side.

Enough people who go between EWR and the west side on a regular basis attest to it that I'll defer to them -- even though I'll continue to use LGA -- but I just don't see any basis for the JFK-over-LGA recommendation.
