I do this all the time, and then when I get to the airport ECI asks me if I've already checked in for "this" flight and gives me the option of re-printing my boarding pass (I don't recall if there are other options such as changing seats, etc). I haven't had a problem yet. It was a UA GA who first suggested this to me some time ago
