I've been on a few 6am flights from JFK-MIA that continued on to somewhere in the Carribean, I think Haiti. Anyway, due to "Security", each time the plane had to be completely clear, checked, and then boarding would begin at MIA. I'm thinking for any leg just before it leaves the good ole USA, it needs to be checked. And passports for all pax are probably checked in MIA while they weren't checked at JFK on boarding; wouldn't want someone going JFK-Carribean when they should only be going JFK-MIA.
As for the OP, since Customs and Immigration are done in YYZ, I'm thinking its probably fine to stay on board since anyone that could get to LGA okay could legally continue on to MIA.
Whether the specific AA flight crew will allow it or not is another question but it seems possible.
