Because this is the way it got reversed, yes, I'd say contacting HHonors ASAP about it is worth it. That's because if they post as points, it's still in HHonors hands, and if they agree that the change to points Points+Points was not your fault, they could revoke the extra points and issue you the miles manually.
If it had been the other direction (had you earned miles but wanted points instead), it would have been out of the question, because once the miles are sent to an airline they cannot be recalled.
However, there's another thing besides checkout and MyWay to consider: What did your reservation say? (Do you have a printout?) When I make a reservation online, it lets me choose where my miles for THAT stay will go (and so I can make miles for one stay go to another stay). If your reservation printout shows that you thought you were going to earn BMI miles, that might be greater ammunition...
