From what I understand, they clear at your status window anyways. The only issue I'm worried about running in to, is the upgrade only clearing on a flight that one need 1 500'miler, so than the other half of that would be wasted.
I've treated these as paper 500s, but as you are based in JAX, word to the wise, to use the paper 500s ex-JAX, you should get to the airport extra early as you will have to visit the counter. Last Saturday I was there and there was 1 agent to deal with 2 departures... and most people were checking bags.
