I've never had that problem. Maybe there is something wrong with the system right now. I have had no problem changing seats in either Y or FC. You could always call and find out what's going on, though sometimes they change the EQM from 100 to 50% when you do that; though they fix this problem later upon request.
I called both times to have my seat changed, and the miles for last week's flight have already posted at 100% EQM.
