I like the Hotel les Armures and would go back in a heartbeat. It's in the center of the old city, south of the Rhone River, up the hill from the southwest end of Lake Geneva, very close to Cathedrale St. Pierre, near the Museum of Art and History and Museum of Modern Art, and close by many cafes and restaurants. The Intercontinental is near the European HQ of the UN and the Museum of the International Red Cross, but not much in the way of historic sites, art, and architecture. I'd stick to hotels close to the mouth of the Rhone or in the Centre-Ville. As stimpy mentioned, most hotels are within a 15 minute cab ride from the airport -- especially really early in the morning!
