You'll get the credit either way--I just flew LGA-BOS-LGW and back and got the bonus.

If you are buying the ticket yourself you should try pricing it both as one itinerary and (in the case of the above trip) as three separate itineraries. If the LAX-LGA fare rules don't support a connection in BOS (like LGA-LGW, for instance) then by buying each ticket separately you will get the extra 1,000 bonus miles for each. On the other hand if you misconnect you may have more problems with separate tickets.
