Mutual accounts are a little strange, but they are set up with the assumption that both husband and wife could travel and earn credit on the same night. The safest thing is to treat your and your wife's reservations as totally independent and unrelated (the assumption is that you'd be traveling separately). So don't ask questions about each room/each member/each account. Also I think it might be pushing things to claim "spouse stays free" benefits on either room when there are 2 reservations on the same night.

Is there still a way to look a reservation by name and conf. number? You might want to verify that your spouse's res is still in the system - there isn't necessarily an assumption or knowedge that yours is a mutual account.
