Are the flight numbers the same? If it is a continuing flight, that goes PHX-MSY, with a stop in ORD, then it would be based on the mileage between the two cities. Your mileage accrued would also be based on this. However, if there are different flight numbers, you will pay the stickers for each flight.
Different flight numbers, alas.
I guess things balance out in this case with UA's policy for fewer stickers versus AA's lower charge for the stickers.
