You really need to contact whoever is to issue the ticket, as only they will be able to tell you whether the fare you are travelling on entitles to a stopover in Tokyo. Most fares on the Continental website are usually marked "with stops" underneath the fare, which indicates that you can break your journey. And you do not say where you are travelling from. It is unlikely that Continental would issue a ticket from the USA to Taipei via Tokyo, as they have direct flights there from West Coast cities.
