When you check in at the airport, just make sure the CSA enters your appropriate FF number for that segment. You can do this on the phone for each airline, buit I'd double check and make sure at the airport. Since UA and AS aren't partners, there's no worry that the segments will post to the wrong FF account and you can always mail your boarding pass in later to get the miles.
