It is possible to separate the PNR. I've done this and it got properly transmitted to TG and LH. It didn't get transmitted to SQ however. This was resolved after a number of phone calls and faxes between UA GS and SQ. It did have the side effect that I got the same confirmed SQ F reservation twice, and SQ didn't receive it (but did honor the two F seats after it was all sorted out).
