Just had a similar situation with united.com. Booked a BUR-NYC-BUR ticket and tried to upgrade with CR1's. The website said OK, I've done it, but no upgrade ensued.

Then rang the 1K line and a very nice (American) male agent upgraded the flight for me.

Can't beat a human in those circumstances.
