You may already be aware of this, but the sound quality can be very dependent on the volume level of the ipod going into the clock/radio.
Try turning the ipod volume down to halfway or at most 3/4 and then use the volume setting on the clock to turn it up. This way the internal amplifier isn't overloaded by to "hot" a feed. This is typically what causes the really ugly sounds...

Big bummer as I was there three nights it would have been nice to kick back to my own tunes while I was there.
