I think that he will be fine. More than an hour at JFK should be plenty of time even for an unexperienced traveller. I'm not sure if the SJU flight leaves from Terminal 8 or 9 but just tell him to make sure to check the monitor immediately after he arrives as he may have to switch terminals.
