I think for the most part they don't mean anything. Certain ranges of numbers designate codeshares/Airlink/International, but other than that I think they are mostly random. There are a few numbers that are clearly chosen either because they are amusing (1776 into Philadelphia) or lucky (lots of 8's in flights to China).
