I think your trip plan is fantastic!..I don't have an answer all your questions, but can provide a start.
For question 1) above, I referenced the following Eurail schedule:

Florence-->Pisa (~ 1 1/2 hours travel time)
1-2 trains run every hour from Florence to Pisa. Expect the journey to take about 1 hour 22 minutes. Trains at 6:15, 6:57, 7:27, 7:51, etc. If you want 3 hours in Pisa, you'll probably need to leave at latest by 8:27 am.
Pisa-->Genoa (~ 2 hours travel time)
Mostly InterCity (IC) trains. Some require reservations. Must leave Pisa on 13:00 train at latest to make connection in Genoa (arr. 15:08).
Genoa-->Nice (~ 3 hours travel time)
All EuroCity (EC) trains. Reservations required. Note, last train leaves at 16:55 (arriving in Nice @ 19:58).
I'm not too sure what the difference between IC and EC trains is.
