With the cocntinued degredation of domestic F/J (except AFS F, I gather), I would consider this a very welcome change. It would also add at least one segment to every trip, as I would route any transcon via JFK and SFO, even BOS-LAX!
Well, if you have time and risk to spare... but keep in mind that an alternate airport code for SFO could be FOG, if it weren't already in use by Foggia in Italy. Ie, SFO is subject to delays at various times of year more so than many other airports, and you don't want a critical arrival thrown out the window because you routed through fog central just to get an extra segment and a different plane. (The fog issues at SFO are a primary reason why Southwest pulled out of that airport, to OAK and SJC only.)

Meanwhile, it may be more than contracts on a specific city. SFO-JFK is a reasonable place to fly planes that could be used as a BACKUP for LAX-JFK in the case of equipment problems. Could it be that the contract requires (directly or indirectly) such backup planes to be available "nearby"? (Has anyone been on one of these 762 transcons when the flight had to be changed to another plane because of mechanical problems? What do they change to on LAX flights, and what do they change to on SFO flights?)
