BKK-SIN by train - safe? If not, what then?

Yo,

Later this year (June-ish onwards), I was thinking of travelling from BKK to SIN by train, as outlined in http://www.seat61.com/Thailand.htm. However, I was browsing the FCO website, and they rather explictly advise against going to southern Thailand.

So I was wondering - will it be ok if I stay on the train, or does the train passes through safe territory?

If it is indeed inadvisable to take the train, does anyone have any alternative suggestions on how I can reach Singapore, and still see stuff :P (i.e. I don't want to fly direct from BKK to SIN, & miss out on seeing Thailand or Malaysia as well as countryside & culture)
