The city's rules shouldn't intefere with your trip at all unless on your way to LGA you have to traverse Manhattan south of 96th St, which requires four people in the car. There are no reverse rules that should have much of an effect at the unearthly hour you're travelling. There will, undoubtedly, be more traffic than usual at that hour as people get started earlier in an attempt to beat the rush.
