How miles 960 go away because it is now one Flight Number

Hi,

I just completed a trip from SLC to ARN and
I found the amount of 4950 base miles for my flight account, which is significant lower than the combined 5910 miles that the trip in the opposite direction from ARN via JFL to SLC is giving.

Now I understand that the DL 46 is now a direct flight from SLC to ARN but it is the same route, the same stops like in the opposite direction, so why 960 miles less?

Just because it is now one flight number it reduces the miles?

Anybody any idea how this happens?
