I've been denied before, when I was going DFW-ORD-PHL and tried to standby for DFW-PHL nonstop. I was told that my fare required the connection in ORD. This is quite possible, as I chose the connecting flight because it was much cheaper than the non-stop.

But from what I've heard, a kind AAgent can "work around" the fare rules, if they want to.
