I e-mailed Emirates in Egypt via the website. I got a reply a few hours later saying that my STPC is booked and confirmed both directions, and that I should pick up the hotel vouchers before leaving Cairo.

So, I think the lesson to be learned is that you should always contact the Emirates office where you flight departs from rather than the office where you reside.
