Kjsaw, how did this work out?

I had a similar experience some time ago, where my EB number was not entered when I did the outbound flight. However I did the mistake of entering the number in the reservation when I did the return. Apparently this voided the possibility of afterwards claiming the outbound points on-line, since the system complained that the number was already in the booking. In this case I had to mail in ticket and boarding pass for the first flight by mail afterwards. Had I chosen not to enter my EB number for the return either I could have made an on-line claim afterwards and thus received points for both flights afterwards without hassle.

Beats me why they absolutely need the BPs when they do manual registrations, but not for the on-line claims...
