I suspect it is because there is no military base in the metropolitan area that is both capable of handling AF1 and conveniently accessible to Manhattan (I don't think Fort Dix cuts it).
BTW, when I was vacationing in Jackson, WY during the late summer of 2002, Cheney was holed up there fishing. His airplane was sitting in the Jackson airport - which is a rinky dink place that does not even have jetways - when I landed, and it took off at some point during the week. Kind of cool (the airplane, not Cheney).
