Be aware that the second room earns points only - no extra airline (unless you chose the "variable miles" option) or stay credit. Assuming your room rates are all the same, ask that the hotel combine the charges on one folio for you. If the rates vary at all, I would suggest that you ask the front-desk to be sure that your HH# appears only on the ones with the two highest rates, combining those two (if possible).
If, as often happens, your stay itself posts for one room only, you need not wait another couple of weeks to follow up on it. You can request the missing points for the second room online (or by phone if you prefer) at that point; be sure to refer to your request as an "adjustment" rather than "missing" stay/points.
