You can do it on AA.com via a multi-city search. If you put in your cities, for example, as SAN-SFO and SFO-MIA, you should be able to build the itinerary you want.
Also, expanding your search by schedule to 50 per segment will help with more unusual routings. Keep in mind, however, that these are not based on price, and you might come up with a really nice routing that will cost you hundreds of dollars more.
