I also assume we're speaking of US properties. I have been charged different nightly rates in London. The Conrad there charged me a lower rate on Sunday than on Mon/Tues. Same reservation.
I just book as seperate reservations and I notify them when I check in that I have additional reservation for subsequent night or nights at a higher or lower rate. Would they like me to keep the same room? They assign me the room for the rest of the stay and if they don't give me the breakfast coupons right then I ask for them. Sometimes they ask me to collect them on the morning of the next booking. No additional check-in/check-out. Never had any trouble. Points all post as they should. I do sometimes get the folio slid under the door at the end of the first reservation, sometimes not.
Yes US properties.
I always check my bill carefully and to date have not had any problems. ^
