I also assume we're speaking of US properties. I have been charged different nightly rates in London. The Conrad there charged me a lower rate on Sunday than on Mon/Tues. Same reservation.
I have also noted that, sometimes, dividing a stay in chunks can result in better rates than as a single stay, but this is not systematic and can also work the other way round (i.e. more expensive). When I have done this, I have never had to check out and in. Ask at the front desk for the reservations to be linked and you will stay in the same room as if all was booked as a single stay. They will also normally give you breakfast coupons (if applicable at the property) for the whole period.
Sometimes, they will put the bill through your door on the last night of each sub-period, but you can just file it away and do nothing about it.
Of course, you still only get credited as a single stay in your account.
