I did this route last December with no problems. The layover in Kinston is scheduled to be short. I am guessing the delay was either equiptment, weather, or the ground crews were operating on "island time".
You are correct on the mileage credit, maybe because it was a non US segment between MBJ and KIN.
The only scheduled non-stop between EWR and MBJ is Air Jamaica metal (w/ delta code sharing), so on any other airline you are going to have to change planes anyway.
