While this may seem like it happens, what you have described is not possible. Upgrade inventory using miles, SWU's, CR1's - come out of the same single inventory bucket. If you can confirm an upgrade with miles, you can confirm with with a CR1 or an SWU as well. If someone told you that information, they were absolutely incorrect.
