My favorite place for long-term stays is the Tokyu Stay chain. Although the different branches charge different rates, they average about 7,000 yen a night with the long-stay discount.
Each room includes a full bath, refrigerator, cook top, microwave, a few dishes and utensils, a washer-dryer, and a broadband Internet connection (bring your own Ethernet cable). Some branches, such as Shibuya Eki Shin Minamiguchi or Monzen-Nakacho, include a simple breakfast in the price.

You could park yourself there for a week or two and then use the Temple University or other gaijin grapevine to find more settled accommodations.
