The best way (IME) to do this without losing the booking bonus is to put the reservation on hold, call AA.com web support (not AA reservations!) and ask them to change the booking code, have them put the reservation back on hold, and then go back online and buy the ticket.

Not only does this get the booking bonus, but it also avoids the telephone fee.
