Is this going to screw up our joint AA lack of challenge and will changing the segments in QP throw out or upgrades MEL-PER, PER-SYD if they mistakenly change the FF numbers for the whole trip ?

If you want to credit all flights to the lack-of-challenge then get the QF FF numbers out of the booking; it is the safest way to do it. Your upgraded sectors will almost certainly not automatically credit to AA due to being in U class.

If you are looking to credit some flights to AA and others to QF, I would suggest just removing all FF numbers and just applying for credit afterwards as appropriate
