If they have already upgraded you (which happens mostly when the upgrade shows up at checkin) the machine will not let you checkin and ask you to go to the counter.
With LH op-ups either happen before checkin or at the gate.

Another chance is if all seats in Y are taken when you checkin a bit late. In such case the automated checkin also aborts and send you to the counter.
