It worked properly for me. Booked a DEN-YYZ (via YVR) using the multi city option, and at the final fare summary page it showed $0.00 for the 2nd leg.

Sorry though - can't help you with YOW-YYZ-YVR not sure why it would do that - it is a valid routing (according to expertflyer.com)
