http://www.hongkongairport.com/eng/aguide/skypier.html you do need to be at the Skypier in Shenzhen 2 hours before your flight. I'm not sure what time the Shenzhen checkin opens, but in principle if you do check-in before 7am you should be OK. A 45 min "transit" at HKIA is more than MCT for flight-to-flight.

i recently took this, and had a similar problem
the ferry operator will only check you in if your ferry will arrive 2 hours in advance AT THE HKG SKYPIER
"Note: Sea-to-air passengers should arrive 2 hours at the SkyPier for check-in before flight departure"
its not enough to arrive at the shekou ferry terminal 2 hours in advance, you must land at HKG with 2 hours to connect!
and, when i did it, it was barely enough time:
first, the ferry was late in arriving by 30 minutes
then there were lines of people checking in at the skypier- which took another 30 minutes
then we took a bus to the actual airport building, then a long walk to the gate
i only had 105 minutes (not 120) elapsed time from the scheduled arrival at skypier until my flight departure, and the ferry in shekou would NOT sell me a ticket, claiming i was cutting it too short!
i convinced them (as a non-chinese speaker) to allow me to go anyway, which they did
but, the 7:45 am departure has a scheduled arrival of 8:15 so i believe the ferry will not sell you a ticket for a flight departure scheduled before 10:15am!
you are better off going to HKG the night before and sleeping at the airport hotel
