The bus is a good choice during the afternoon rush -- the line for NJ Transit tickets is absurdly long, and you'll have to squeeze into the crowd standing in the vestibule of the train.

Either way, you will probably not make the flight unless it's delayed. Two hours between Grand Central and pushback at EWR is one hour too little.
