Take the "S" shuttle train over to 42nd St(Times Square)...then take A,C,1,9 or E (there are probably others as well) one stop South(downtown) to Penn Station...then jump on a NJ Transit train down to EWR. Make sure it stops at EWR though...not all trains do. You are looking for "North Jersey Coast" or "NorthEast Corridor" lines...some of these trains stop at EWR.
It's easier than it sounds.
