Thanks for everyone's comments.

To be safe, I think I will take the earlier train from Krakow. I'll have about an hour wait in Katowice for my connection to Prague, but I'd rather be safe than sorry! If I'm reading the schedules correctly, I'd be looking at a 4 hour delay in getting into Prague if I missed that 5 minute connection.
