So after the posts, I decided I'd be safe and change my itinerary. However, the LGA-ORD was completely sold out. So my travel agent advised me to see what they could do for me at the airport, and worst case scenario, I could buy a one way back from AUS.
I showed up at the airport and briefly explained my situation to the check in woman. She said, "No problem, I will cancel your one segment, ORD-AUS." I asked if that would cancel my entire itinerary, and she said it would not. I asked if there was a fee, and there was not. It could be that because it's a holiday weekend and they probably need the seat (I think it's oversold now), they took it, but she did it with a smile.
To confirm they hadn't cancelled the remainder of my itinerary, she even printed an updated itinerary with the portion cancelled. This was a G fare ticket, which cost something like $433 (really cheap for that itinerary) 2 weeks ago. I was very satisfied with how this worked out, but thought I would share the story, as no one advised that I could do this.
More proof that it never hurts to ask...politely.
