There is a surcharge (I think $5 per ticket) from the Newark Airport stop for NJ Transit. You may want to park the car in Newark near the train station. The PATH is cheaper than NJ Transit and may be more convenient if you're going to downtown Manhattan. There is also a bus from the airport into Manhattan.

I absolutely agree that driving into Manhattan is horrible. It could take you over an hour to get through either the Lincoln or Holland tunnels. Even leaving at 6 am is not a guarantee that there will be no traffic. I recall that on one occasion, I left work at 2 am and there was a traffic jam in the Lincoln Tunnel (some sort of accident). You might also want to consider getting a monthly NJ Transit pass.
