No problems to enter Czech Republic with a German rental car. But inform your rental car company in advance that youŽll be travelling to Czech Republic. Mercedes,BMW,Audi,VW wonŽt be available for rentals which include an entry to the Czech Republic.
The only time I made a bad experience was in Prague when a car audio system was stolen out of a friends car. I try to park my car in a safe place if possible but if not I donŽt have a very bad feeling about that.
