I flew IAD to SEA on an American codeshare ticket in early May and had no problems calling Alaska's toll-free phone number and getting a decent seat assignment.
Worth noting, if you're flying aboard one of their 737-700s (the equipment used on all of Alaska's transcons, I believe) is that there's an extra inch of legroom at rows 19 and aft.
