Last month I did BOS-MSY-IAH on 2 seperate PNRs (BOS-MSY on AA, MSY-IAH on CO). AA was happy to check the bags all the way to IAH, and they arrived without a problem. AA and CO seem kind of buddy-buddy - at MDW, the AA gate is staffed by CO agents and the ramp crew/equipment is all CO as well.
