I do not think that you will receive the bonuses if you purchased the ticket from NW; NW pays CO and you're paying NW, so CO won't know that you used AMEX.
I think there is no chance of CO matching your fare; I've never heard of that. Besides, if you're flying on CO metal, they're getting paid for it no matter who you buy it from, right?
You should be able to use the prestige pack upgrades on the CO portions of your trip.
