NW's documentation is actually pretty straightforward: a CO Q fare earns 50% EQMs.
Your confusion, however, is
not unreasonable, since CO's website boasts that your itin is worth 100% EQMs. Unfortunately CO's 100%-EQMs-for-online-bookings applies only to OnePass members, not to Worldperks or other partner program members.
The rules of your home program (where you actually earn the miles) are the only rules that apply to you. Hence you probably won't get miles for Cape Air (although it's possible you might) and you will probably get 50% EQMs for your CO Q fare, even though CO's website says otherwise.
